I thought of something similar.  Since you are using a shop vac, couldn't you have a little soapy water in the vac before you begin?  Or finish the job off with a little soapy water?  That seems humane to me.  I think you are fortunate to have the shop vac as an option.
It was extremely humane.  We did put soapy water in the bottom of the shop vac, but the vacuum pressure inside the shop vac actually explodes the bees bodies.  They never knew what hit them.  The hive was actually less stressed than when I tried to inspect them because the dying bees didn't even have time to release any alarm pheromone outside the vacuum.  Honestly, it was far more humane than drowning a hive.

:D To be fair, it was men who came up with this idea.  But as far as the heavy lifting went, it was all girl-power on the job with this one.  8)
